This wasn’t checked or stopped by Nintendo. With the advent of Pokémon bank however, any Pokémon that you wish to upload (which is the only way to transfer to gen 6) is hack checked. They can’t actually tell if it was hacked, but they can make sure all of it’s properties were legally obtainable in the games.
